Abstract The grain number per panicle is an important agricultural characteristic in increasing the yield. It is a quantitative trait that is controlled by multiple genes and influenced by environmental factors. The objective of this research was to develop molecular markers associated with grain number per panicle in plants of the F2 and F4 populations of the cross between the RD41 (female parent) and RD81 (male parent), a variety with a high number of grains per panicle. The grain number per panicle of the F2 and F4 populations grown during the dry seasons of 2022 and 2023 were recorded, and the molecular markers that are part of or linked to genes controlling the grain number per panicle were developed using whole-genome sequencing data of the maternal and paternal rice varieties. The obtained molecular markers (genotypes) were then analyzed for their relationship with the number of grains per panicle (phenotype) in the F2 and F4 populations using multiple regression analysis. The results showed that in the F2 population, molecular markers of genes SMG3, OsPRR1, LARGE2 and SPL18, and in the F4 population, molecular markers of genes BG1 and SMG3 were associated with the number of grains per panicle, with an R-squared (R2) value of 26.84% in the F2 population and 20.86% in the F4 population, respectively. The molecular markers associated with the grain number per panicle will be used in the improvement of rice populations derived from the cross between rice varieties RD41 and RD81 using molecular marker-assisted selection combined with a conventional breeding method to increase the grain number per panicle and enhance yield.
